I'm in the process of getting rid of several decks (affinity, merfolk, burn) and was curious as to whether or not it was acceptable to demand a premium.

For example, according to QS, the affinity deck I am selling buylists for $333.17, and sells on TCG Player for $520.76 (assume all cards M/NM). The TCG Player figure is in fact wrong as it orders cards from sellers who require a minimum of $1 spent (which is not the case). What then is a reasonable price for this deck?

Is there a percentage markup when selling complete decks? Anything else I should know?

By selling the deck as a whole, you're restricting yourself to potential buyers who want to play X deck and have 0 cards for X deck currently.

You will get more, but have to work more, by selling in sets or individually.

No one will pay a mark-up for your decks.

this.

you could sell it for somewhere in the middle of buylist and tcglow and should be able to sell it pretty quickly.
